This happens if you're extracting from an old iTunes backup, as WazzapMigrator does not skip messages. To get the complete set of messages, including the newest ones:
- Create a new iTunes backup
- Extract ChatStorage.sqlite again
- Use WazzapMigrator with the new ChatStorage.sqlite, then reinstall WhatsApp
